However, if you have a bad time parting with your found items, tell me what you need and I can probably come up with a spare one so you don't have to start out "naked" again - although I found that kind a refreshing experience back then. What you just did was that you duplicated the items. I actually don't know what would happen, but I don't even want to test. (2) You don't need to close ATMA but close the character at least so that you don't mess with D2's character saves. D2 stores the character file once in a while and you might need to play more after finding the item(s) you want to stash so that D2 has made the save. (1) If those items you want to move to ATMA stash doesn't apper on the character switch back to D2 and game on. In D2 dump those items that you moved to your ATMA stash.
